UPDATE: I think I managed to sort this out by deleting the categories that I added using the right-hand "Categories" input box and instead going into the source code and manually adding [[Category:CategoryName|Order]].
Adding Category info only in the Source code and nowhere else seems to allow you to specify how the article is alphabetised - whereas it is stripped out when you publish the article.

I've also noticed this issue in my wiki, and like Sianger I have tried a lot of things to sort it, without success. It seems to have only started within the last week - older articles are appearing in the correct order.
I used to add the category once the article had been published, by clicking on the 'Add Category' button under the article and then editing it to add the text I want the article ordered by. This is no longer alphabetising the article correctly, so I tried going into the Source and manuall adding [[Category:CategoryName|Order]] - but when I hit 'publish' the pipe and Order are stripped out.
Example:
On FTL Newsfeed Wiki, I have a category called "Deceased Individuals" which lists characters who have died in the series. The articles should be listed alphabetically by surname. A few days ago I created a new article called "Leona Smuckley" but when I try to alphabetise it under "S" it keeps reverting back to "L".
