It could also be that Wikia's ad management code is not compatible with your particular browser. For instance, the top banner ads typically take up half the screen when using Internet Explorer.
Is this while you are logged-in? Which wiki? I have not seen this type of ad before. I do know that anons see ads in the middle of page content, is that what you are referring to? If you haven't already, you can go to your preferences. In the "My Info" tab under the "Appearance" section, there should be an option labeled "Ads". Make sure that is set to "Don't show all ads".
